You can't. 3DR only allows you to move scene objects (entities) in 3D space, apply materials, or rename them. Within Acrobat and 3DR the parent-child structure of the model tree is fixed, so you will need to arrange that using suitable 3D modeling software.

In Acrobat 8.3D, you had a bundled program called "3D Toolkit" - which was actually an old copy of Deep Exploration from http://www.righthemisphere.com - however the agreement to include that in Acrobat 9 never came through, so Adobe used another contractor to supply "3D Reviewer". This was written with very specific goal in mind, and so the "useful extra features" we had in Toolkit never appeared. You cannot install Toolkit alongside Acrobat 9, even if you have an Acrobat 8.3D license and disc.

It may be an extra expense, but you're far better off using a third-party application to prepare the models and convert CAD/CAM/3D formats (such as the current edition of Deep Exploration) so the import to PDF becomes a one-click process with no re-translation. We can't discuss what may or may not be happening with future versions of Acrobat, but these third party 3D tool vendors are extremely good at keeping you updated for the latest file versions and graphics drivers, and many of them include the ability to export to PDF from directly within their software.
