You can set the toolbar to be hidden via the advanced properties of the 3D annotation, but it's not universally-respected and the user can always show them again from the right-click menu.

I am not sure whether this applies to what you are trying to do, but the 3D annotation can be set so it is only manipulated programmatically (JavaScript); you optionally provide links/button to specific tools (instead of the toolbar).

A sample PDF which demonstrates this is available at: http://www.microtype.com/showcase/3DAsst/TakeApart.pdf

Another option to explore (with Acrobat/Reader 9 or later) is to display the 3D annotation in a floating window; see example at http://www.microtype.com/showcase/3DAsst/3D-FloatingWindow.pdf

My sample PDFs are created using an add-on (FrameMaker-to-Acrobat TimeSavers + 3D Assistant), which controls different properties described in the specification for 3D annotations in PDF. In the first example, the "3DI" flag is turned off (see http://www.adobe.com/content/dam/Adobe/en/devnet/acrobat/pdfs/PDF32000_2008.pdf#page=512 ). I looked for the corresponding setting in the 3D properties in Acrobat and was not able to find it in Acrobat 9 or X.

With respect to the second option, the floating window can be set in Acrobat 3D properties, Launch Settings, Playback Style: Play content in floating window.
