I'm working is Right Hemisphere Deep Exploration (same as Acrobat 3D) and I am unable to produce a 3D PDF when saving the file to a 3D template.

If the original model has corupted the object names when opening in DE the PDF publishing module might not recognise it. Try renaming. If you're using named steps the name needs to be exactly the same in the pdf template.
