Acrobat preferences resetting themselves

I am using Acrobat v9.4.1 and experiencing two problems that seem just baffling. The highlight color resets itself to a very dark gray and the Javascript editor preference is blanked out. I try resetting these preferences but they don’t stay. I have Acrobat installed on a 64 bit laptop with Windows 7 Professional.

I am having a similar problem on an XP box, some of the preference changes I make will not stick. Seemingly the ones important to my work.. Acrobat X.

I am still experiencing the same problem. I develop software that uses PDF's to calculate sales tax. I open the PDF from an FDF file which includes imported data and points to the PDF. The problem appears when opening the PDF this way. If I have Acrobat open before that I have no problem. It appears that Acrobat gets the preferences from two different places, one possibly in the registry.
