Batch sequence automation

I am running a batch sequence executing on a set of files that converts pdfs to txts (Adobe Acrobat Professional 8). Intermittently, It stops and displays message boxes saying "Some font(s) missing.." OR "Some difficult pages encountered..." etc. The process resumes after I click on ‘OK’. How can I stop these message boxes from appearing? I would like to automate the process and eliminate human intervention. Thank you!

Within Acrobat - You cannot - Acrobat is not intended to be used in a non-human interviened manner. Batch Sequences are there as a convenienience. Be sure to read the EULA regading the use of Acrobat in a lights-out manner.

That all being said, you can use a tool such a WinBatch to trap the pop-up and automatically 'OK' through it.
