Compare Documents in Acrobat 9 not working with columns

I have found that with Acrobat 8 when pdf documents have an article that has multiple columns (think of it like a newspaper or magizine article) and you perform a compare, Acrobat 8 Compares the documents following the columns as you would read. However, it appears in Acrobat 9 the compare reads across the columns, row by row. Has anyone else seen this issue, is this a bug or is there perhaps a new option to compare documents in different ways and I am missing a "column mode" type of search? Any feed back would be helpful. Thank you

I should add, I am comparing via the Magazine layout option, and that when you do select the text in both docs it does show that the documents are truly in column mode, but on the compare it seems to compare 1 doc in column mode with the other document in a row by row format.
