Converting Word Doc to Acrobat 9 - jumbled text in the PDF result?

I coverted a 50 page Word document to PDF and inserted several appendixes (also Word docs that had been converted). After some time I realized that several areas of my document had become skewed at some point - but not in the initial conversion. Initially, when I created the PDF all was fine but at some point after inserting appendixes the tab settings in the table of contents, footers and acroynms lists were all jumbled up in the PDF. Also, bookmarks that were automatically created converted using the Word styles had issues - there were numbers and letters in fron of the section headings. When I returned to my Word document all looked just fine. The individual PDFs I had created of the appendixes were also fine. To try to solve the issue, I went back to the individual PDFs and inserted these into the master PDF (replaced the pages that were messed up). This issue created several extra hours of work for me and caused me to miss a client deliverable deadline. I still at this point have no idea as to what caused the problem. Has anyone else experienced this type of issue? Any input will help.

Sometimes when I convert documents to PDF, during the conversion something strange happens to my headers and bookmarks - Acrobat inserts letters and numbers that are not visible in my Word document. I suspect this has something to do with field codes but not sure. Any takers for this question?
