Is there a solution (besides Quite Imposing Plus plug-in) that will erase the 3-hole markings, or smudges in a pdf?

Photoshop is what I would suggest. BUT, it sounds like you want a cheaper solution than the Acrobat plug-in. So you could download Gimp and import the PDF and export it as a TIFF and then import the TIFF into Acrobat.
