When exporting a .pdf document into Quark we sometimes have it pixelating although it is at the correct size. Can we do something before we import it to ensure this doesn't happen.

Your problem is related to Quark's display features. Change your image views to an optimum view in the preferences before opening a Quark file and the preference will become a new default.
There's nothing in the PDF that's affecting the view in Quark.
