the answer to the 'subfolder' question is NO. A bookmark will be created named for each combined file. (On the 'combine files' window see 'options'.) The original bookmarks within each combined file will be nested under the bookmark representing the file. Additional bookmarks (simulating folders within a directory structure) will have to added manually. The bookmarks representing the files can be manually reorganized under the manually created 'folder' bookmarks. You can manually select and drag one or more bookmarks so as to reorganize same under a higher level bookmark.

But is this option available in any other latest version of Acrobat?.

I think the option is not available. I use AAPro-8. Maybe there is a plug-in you could purchase, but I haven't looked for one. It is not difficult to construct bookmarks in a hierarchy that replicates your nested folder structure. If you frequently construct this big PDF and want to use the same bookmarks structure again and again, there is a technique for holding the bookmarks (your big hierarchy) in a separate 'bookmarks template' file that can be imported into the binder file. The technique and its variations are too complex (for me) to explain here. If you want to discuss techniques, send me an email via the forum and I'll respond with my telephone number. I'm located in Los Angeles.
