Layered pdf - combine user specified layers

From a layered pdf, is there any way to programatically combine and write out pdfs with specific layers. Layer names could either be input manually by the user or sucked out from a text file?
 
I would like to use this feature for version control in the retail printing industry. any suggestions would be really appreciated.

The only way you can eliminate layers in Acrobat and save as new files is to manually open the Layer Options menu and flatten layers after hiding those that you don't want. Acrobat itself won't help you automate the process.

Unfortunately you won't find Layer Options in Acrobat Standard.
