Is there a way to highlight a portion of a page (preferably of a non-text recognized) and have Acrobat run OCR on the selected area, and have it automatically save the results into the filename? I've been searching for hours with no results.

No I don't think there's a way to do what you are looking for. The only thing I can suggest is that you OCR the entire page, and then delete what you don't want.
