Parts of document missed when printed

I have a pdf made for me in indesign CS5 this looks fine on the screen but when I print the image is not as shown on the screen.
 
The image on the pdf is 3 circles overlapping and with our company logo in the middle. When printed the circle at the front is on top of the other 2 and no logo is shown. I have just printed as normal select double sided and print. I have checked document and markups as I know if added after the pdf was made it may not show but still get the same result. Any advice on where I am going wrong or is it how the pdf was made.
 
I had another issue the other day from someone else where the top line of a leaflet printed in red instead of green, spoke to him and he re made the pdf saying it's a transparency issue in indesign. Unfortunately I can t talk to him today. Any advice appreciated.

Does the InD file preview fine with overprint preview?
Does it print fine from InD?
Try exporting to different PDF version and/or x1-a type.
If logo is eps, check the overprint attributes in Illustrator.
Check for spot colours.
Try exporting to IDML and reopening...

I've seen some quirks on blending spot logos in InD, so hopefully one of the above will solve your issues!
