I am generating pdfs from PageMaker files and suddenly the page numbers I inserted after creating the pdf show up as watermarks. I think it has to do with the pdf settings, but I don't know which one(s). Acrobat 7.0.

Over at the Acrobat Windows Forum you'd mentioned the use of Add Header/Footer. I may have misconstrued your question(s); but...
Looking over Acrobat's add Header/Footer and add Watermark the add Watermark dialog lets you set an opacity value for any text used. Add Header/Footer does not; however, it does permit choice of font color. Perhaps you have a 'light' color selected? If so, then when the PDF goes to paper the imprint of these characters could have the appearance of a "watermark".
