If you're talking about Index files created with Acrobat Catalog, there were some major changes to Catalog in versions 6 and 7 of Acrobat. Newer index files can't be read by older viewers and older indexes need to be rebuilt in newer viewers.
If searching an open document you should find searching PDFs to be the same. If your users are experiencing problems, have them upgrade to the latest release of Adobe Reader.
