Merging PDF Documents Recursivley

Please can anyone advise if it is possible to merge a set of predefined pdf documents with another set where both have the same file name?
 
eg in folder 1 the following files exist
 
Doc001.pdf
Doc002.pdf
Doc003.pdf
etc..........
 
in folder 2 are corresponding documents to the above that need to be merged together :
 
Doc001.pdf
Doc002.pdf
Doc003.pdf
 
So Doc001.pdf and Doc001.pdf are merged to become one document and so on.
 
We have over 2,000 of these documents to merge and cannot go back to the original documents easily.
 
Any help would be appreciated.

Yes, it's possible to script this using a batch process.
