How do I create the Acropbat based help files that are included with CS3. Is this done from another program. I think they are displyed with "Adobe Help Viewer"

The short answer is that you can't. The Adobe Help veiwer uses HTML, but the viewer isn't set up to be customized. If you are trying to create help files, you can do so with Dreamweaver, but the result is presented by a standard browser.
If you want to get more invloved in the rendering application, you could try Adobe RoboHelp, Captivate, AIR, Flex, or Flash.
To author, I reccomend a long look at FrameMaker. You can create structured content that you can use as HTML or in a number of ways from the same source data.
