Loss of functionality when documents placed in portfolio

After documents have been placed into a portfolio, I lose the ability to import/export data from them and I also lose the typewriter function. All of this works when the files are opened before placing in the portfolio. Is there a way to correct this?

I use PDF packages to manage classes and it will be really inconvenient to not be able to combine the various components into a portfolio until they are all complete.

You should be able to do both. However, make sure that you are actually opening the PDF in Acrobat (or Reader)—not just previewing it. The preview does not give you any tools to do the work you describe, but when you click the "Open" button in the upper-right, it opens in Acrobat and you get the full set of tools.
