This could be a multitude of reasons why your proof does not match your PDF. Such as:
• You’re not viewing the PDF accurately in Acrobat due to the overprinting feature being turned off by default. Just go Preferences / Page Display and check the overprint preview option.
• Are your colour viewing options set correctly in Acrobat? Check from Acrobat’s Preferences/ Colour Management. If you have the Adobe Creative Suite 3 then why not synchronise your colour management through the Adobe Bridge (includes harmonised settings for Acrobat, InDesign, Photoshop and Illustrator as well).
• Have you run your file through preflight against a tried-and-tested profile such as PDF/X-1a:2001 which comes built into Acrobat? This will alert you of any problems inside the PDF file.
• Maybe the print provider has given a colour accurate but not content accurate proof? Sometimes the print provider uses different systems for different purposes. Double check with your printer provider.
