Security envelopes let you attach any file of any type to them so that only people with the password you apply to it can open and view the attachments. A PDF Package allows other file types to be attached to it also, but does not "require" security to be applied, while security is the whole idea behind the security envelope.
I believe that is the "main" difference and a security envelope is itself a PDF package.
