I noticed that when I combine some PDFs the digital signatures are lost in the final combined files. I figure its because it considers that like copying the signaure. Is there a way to combine these files and keep the signatures?

No, the signature covers the entire document, so when you combine signed documents, there is no way to represent signatures that are on only part of the document.

What you can do is create a portfolio containing the signed documents. Then, the signed documents retain their integrity within the portfolio so the signatures remain intact.
