Almost all of our adobe files are sent to users who only have Reader and oft-times the secretary forgets to "Extend Features in Adobe Reader".

No, the enabling rights can only be applied maually to one PDF document at a time in Acrobat Pro.
There is a server product ( LiveCycle Reader Extension Server) that could do that but it's got a pretty hefty price tag- you would need to speak with Adobe Sales for a price quote.
