All,
I have ran into a couple of issues with this. I have installed Adobe
Standard 8.0 on a workstation with an mst file and I had some
incorrect settings that I needed to change. So I ran the msiexec
uninstall command for Adobe Standard and uninstalled the product. I
then rebooted the computer. I changed the mst file to the correct
settings and now when I run the install the new settings and reboot,
the old settings come back. Is there anything that I need to do to
resolve this issue?
Where does it store the settings in the registry or on the computer (cache)?

You will still need to do the reboot after the flush.
I would guess that the problem is that the reinstallation is being perfomed as a repair rather than a fresh install. Repairs only write the necessary files - rarely is the registry touched, except when an entry does not exist.
* I, Adobe Systems, Acrobat Users, etc., etc., ad nausium are not responsible if an errant keystroke, cat on keyboard, dog attacking you to go outside, spilt coffee, tea, soda/pop, etc. causes your computer to no longer boot and leaves you with a large paperweight. In otherwords, swim at your own risk.
