Negative effect of patch installs

I've had issues with the registry before getting altered/reset from patches. I have a client with the following issue. Is there a way have patches not alter these settings?

"We are experiencing an issue when applying critical Adobe-issued patches to our workstations that have Adobe Acrobat Pro 9.0. When the patches are deployed, the per-user customized settings for the “PDF” watched folder and the “PSFonts” folder are deleted."

Just in case you are curious, the other settings that I personally had reset were items I white listed so my javascript button in a client application would open one of the Acrobat Menus. After one of the updates, the item I added to the list was gone. I'm not sure this is happening with every patch that comes out.
