I prepare forms for multiple uses. With each use, some of the fill-in information will remain constant and some will vary. Can the highlight color over the textboxes be varied so that I can color code the places that require change with each use?

Not by using the auto highlight feature in Acrobat. You'd have to add JavaScripts to delineate what fields are color coded.
