The only way I found to establish a link from PDF File #1 to a certain destination in PDF File #2 is tell it to add a link in #1 then physically go to the destination in PDF File #2 and “set” the link. Is there any easier way to do this from within Acrobat? I may have to work with 50-60 destination documents and it will be very time consuming to physically go to each destination PDF and set the link.
Also, is there a way to link to a specific comment in the destination PDF? I know that you can add a destination and link to it but that just opens a page. Can you link to a specific comment on a page? I will have multiple places (comments) I want to link to on a single page.

Your description of what you are doing is the required process. Yes, it is time-consuming, but the fact is there is a fair bit of coding involved, and clicking through some dialog boxes sure beats hand-coding.
To link to a specific location you need to use destinations. You can read about using them in my article here:
