how to maintain transparency of Photoshop EPS files when uploading to Acrobat and exporting as PNG. I do not own Photoshop software.

This question is confusing. What program are you using to open the Photoshop EPS files and exporting to PNG? If converting the Photoshop EPS files to PDF, the layers would be flattened and thus loose the transparency. Best bet would be to get Photoshop to do this kind of work.
