You need to have a full version of the Acrobat program, not the free Adobe Reader, so there is cost involved.
I’m sorry but I don’t understand your last statement about losing functionality. Again, what program were you trying to open it in?

No, you don’t have to delete anything. You change the order of pages in the Page Thumbnails pane by dragging and dropping the pages into the order you want to use.
